# Projects Directory - Technical Documentation

## Overview

The `projects/` directory implements a **forkable project paradigm** where each
research project has independent source code, tests, analysis scripts, and
manuscripts, while shared template infrastructure remains available for common
testing, rendering, and validation. Some exemplars are fully project-local;
others intentionally depend on `infrastructure/` and are standalone only inside
a full template-style checkout.

## Standalone Project Paradigm

Each project in `projects/{name}/` provides **three critical guarantees**:

### 🔒 **Tests**: Independent Test Suites (90%+ Coverage, Data Only)

- **Location**: `projects/{name}/tests/`
- **Coverage**: 90% minimum for `projects/{name}/src/` code
- **Policy**: No mocks - all tests use data and computations
- **Execution**: Can run independently via `uv run pytest projects/{name}/tests/`
- **Infrastructure Integration**: Orchestrated by `scripts/pipeline/stage_01_test.py`

### 🧠 **Methods**: Business Logic Isolation (No Cross-Project Imports)

- **Location**: `projects/{name}/src/`
- **Isolation**: Cannot import from other projects
- **Infrastructure Access**: Can import from `infrastructure/` modules
- **Script Pattern**: Thin orchestrators in `projects/{name}/scripts/` import from `src/`
- **Domain Independence**: Each project maintains unique scientific algorithms

### 📝 **Manuscript**: Independent Content (Own References, Metadata)

- **Location**: `projects/{name}/manuscript/`
- **Content**: Independent markdown sections, config.yaml, references.bib
- **Rendering**: Processed independently via `infrastructure.rendering`
- **References**: Own cross-reference system and bibliography
- **Metadata**: Project-specific publication information

## Permanent Canonical Exemplars

The public canonical exemplar roster is generated in
[`docs/_generated/active_projects.md`](../docs/_generated/active_projects.md),
with the shape/selection matrix in
[`docs/_generated/exemplar_roster.md`](../docs/_generated/exemplar_roster.md).
Those are the project trees admitted by `.gitignore`,
`infrastructure.project.public_scope`, and `scripts/audit/check_tracked_all.py`.
Every other lifecycle path under `projects/` is local-only and must never be
committed; the combined guard runs in pre-push and CI. The table below describes
the current public exemplars but does not replace either generated source of truth:

The permanent exemplars share a smaller tested contract rather than identical
documentation inventories:

- Core project boundaries: `src/`, `tests/`, `scripts/`, `manuscript/`,
  `pyproject.toml`, root `README.md` + `AGENTS.md`; `output/` is disposable and
  regenerated.
- **Agent skill surface**: `.agents/skills/<name>/SKILL.md` with YAML frontmatter
  discoverable by Hermes and agentskills.io runtimes — one per exemplar, covering
  when-to-use, quick reference commands, pitfalls, and cross-refs.
- A top-level `STANDALONE.md` describing purpose, clean-copy command,
  post-fork edits, validation commands, intentional dependencies, and claim
  boundaries.
- `domain_profile.yaml` + `experiment_plan.yaml` + `data/claim_ledger.yaml`
  advisory overlays for review gates, artifact expectations, benchmark rubrics,
  declared conditions, primary metrics, baselines, ablations, and evidence claims.
- Fit-for-purpose documentation: every directory carries local `AGENTS.md` and
  `README.md` where the repo expects them, but specialized exemplars are not
  required to imitate the older 12-file docs hub.
- Project-local verification with `pytest --cov`; no-mocks and layer-boundary
  checks run through repo gates where applicable.
- The decision-memory contract in
  [`docs/rules/memory_and_decision_records.md`](../docs/rules/memory_and_decision_records.md)
  governs `WHY:` comments, ADR escalation, project TODO/ISA notes, local memory,
  failure autopsies, selective ignorance, and RedTeam-style negative controls.

When a new project is bootstrapped, copy whichever exemplar is closest in shape and adjust from there. Examples in repo-wide docs default to `projects/templates/template_code_project/` unless the doc explicitly compares project shapes. ## Rendered vs Non-Rendered Subfolders

### Infrastructure Discovery Scope

Projects under `projects/` are organized into **typed subfolders**. Discovery renders only `templates/` and `active/`; the rest are linked for inspection.

#### ✅ **Rendered Projects (`projects/templates/` + `projects/active/`)**

Projects under `projects/templates/` (tracked exemplars) and `projects/active/` (hot-seat set) are:

- **Discovered** by `infrastructure.project.discovery.discover_projects()` with qualified names `templates/<name>` and `active/<name>`
- **Listed** in `run.sh` interactive menu
- **Executed** by all pipeline scripts (`scripts/pipeline/stage_01_test.py`, `scripts/pipeline/stage_02_analysis.py`, etc.)
- **Rendered** by `scripts/pipeline/stage_03_render.py` with independent manuscript processing
- **Validated** by `scripts/pipeline/stage_04_validate.py`
- **Copied** to `output/<subfolder>/{name}/` by `scripts/pipeline/stage_05_copy.py`

Private lifecycle projects normally live in an external private repository. The simplified sidecar uses `working/` and `archive/` by default: `working/*` is symlinked into `projects/working/`, and `archive/*` into `projects/archive/`, for explicit targeted work. Optional legacy `active/*` is still recognized if present; optional `active/*` is symlinked into `projects/active/` before discovery/rendering. Preview with
`uv run python -m infrastructure.orchestration link-projects --dry-run`;
override the private root with `TEMPLATE_PRIVATE_PROJECTS_ROOT` or
`.private_projects_root`; disable one auto-sync with `TEMPLATE_SKIP_LINK_SYNC=1`.

#### ❌ **Non-Rendered Projects (`working/`, `archive/`, optional legacy mirrors)**

Projects under `projects/working/` and `projects/archive/` are non-rendered by default:

- **NOT discovered** by default infrastructure discovery functions
- **NOT listed** in the normal `run.sh` menu
- **NOT executed** by all-project pipeline scripts
- **Preserved** for explicit targeted work, historical reference, or later reactivation

### Project Lifecycle

#### Retiring or resuming a sidecar project

The normal private sidecar lifecycle is `working/` ↔ `archive/`:

1. Retire: move `working/{name}/` to `archive/{name}/` in the sidecar repo.
2. Resume: move `archive/{name}/` back to `working/{name}/` in the sidecar repo.
3. Re-sync with `uv run python -m infrastructure.orchestration link-projects`.

#### Rendering a sidecar project

For a one-off render, keep the project under `working/` and use an explicit
qualified command such as `--project working/{name}`. To include a private
project in default discovery and the normal `run.sh` menu, deliberately place it
under the sidecar's optional `active/{name}/` folder so it syncs into
`projects/active/{name}/`.

### Stub directory (not discovered)

[`projects/active/_test_project/`](active/_test_project/) contains only `output/` for validation tests that reference a fixed project name. It does **not** satisfy the required `src/` + `tests/` layout and is omitted from `discover_projects()`.

## Infrastructure Compliance

Projects are **operated upon** by infrastructure modules while maintaining independence:

- `discover_projects(repo_root)` - Scans `projects/` for valid project directories
- `validate_project_structure(project_dir)` - Checks required directories exist
- `get_project_metadata(project_dir)` - Extracts metadata from pyproject.toml/config.yaml
