# Codomyrmex Agents — Repository Root

## Purpose
This is the root coordination document for all AI agents operating within the Codomyrmex repository. It defines the top-level structure, surfaces, and operating contracts that govern agent interactions across the entire project.
Codomyrmex is a modular coding workspace enabling AI development workflows with **132** top-level modules under `src/codomyrmex/`, plus project workspaces under `projects/` for integration builds such as Paperclip adapters. ## Dependencies
- All dependencies are managed via `uv` (for Python) and `npm`/`yarn` (for JS/TS).
- See `pyproject.toml` and `package.json` for explicit version constraints.
- No direct dependencies between modular layers are permitted without interface contracts.
## Development Guidelines
- **Zero-Mock Policy:** All tests must use real components. No mocks. Narrow `monkeypatch.setenv`/`delenv`/`chdir` and `tmp_path` fixtures are permitted for test-input isolation — see [docs/development/testing-strategy.md § Zero-Mock Policy (clarified)](docs/development/testing-strategy.md#zero-mock-policy-clarified) and [.github/CONTRIBUTING.md § Testing Requirements](.github/CONTRIBUTING.md#testing-requirements).
- **Coverage Gate:** **60%** line coverage (`[tool.coverage.report] fail_under` in `pyproject.toml`). CI and `make test` pass `--cov-fail-under=60`; plain `uv run pytest` skips coverage for speed. Experimental `meme/` is omitted from `[tool.coverage.run]` (see `pyproject.toml`). New work must not drop below the floor when measured with `--cov`.
- **Documentation:** Maintain `AGENTS.md`, `README.md`, and `SPEC.md` parity on structural changes.
- **Generated leaf docs:** Thousands of per-folder `AGENTS.md` / `README.md` files are produced by tooling, not by hand.
- **Bootstrap (inventory + signposts):** from repo root, `uv run python -m codomyrmex.documentation.scripts.bootstrap_agents_readmes` (or `uv run python scripts/documentation/bootstrap_agents_readmes.py`, same implementation). Use `--dry-run` first; use `--agents-only` to touch only `AGENTS.md`. The script skips vendor prefixes (see `codomyrmex.documentation.doc_generation_common.EXCLUDED_DOC_PREFIXES`) and **does not** rewrite trees under `docs/modules/<pkg>/` when `src/codomyrmex/<pkg>/` exists — those stay owned by module enrichment. **Hand-maintained hubs:** put `<!-- agents: curated -->` in the first lines of an `AGENTS.md`, or add prefixes to `PRESERVE_AGENTS_REL_PREFIXES` in `bootstrap_agents_readmes.py` (see [docs/development/documentation.md](docs/development/documentation.md)). `AGENTS.md` with `<!-- agents: curated -->` and `README.md` with `<!-- readme: curated -->` in the file head are not overwritten.
- **Lock leaf docs after bootstrap:** `uv run python -m codomyrmex.documentation.scripts.apply_curated_markers --repo-root .` prepends those markers where missing so a later bootstrap pass skips those files.
- **Module docs (`docs/modules/<name>/`):** preview a source-derived refresh with `uv run --locked python scripts/documentation/enrich_module_docs.py --repo-root . --dry-run --module <name>`. Applying changes requires explicit `--apply`; replacing an existing unmarked file additionally requires the matching `--force-readmes`, `--force-agents`, or `--force-specs` flag. Curated README/AGENTS markers remain protected even under force. Never run a repository-wide apply during the hand-pass freeze.
- **QA:** `make docs-check` is authoritative and read-only apart from reports/build output. It runs the scoped RASP pair check, the package-wide README/AGENTS command/link audit, repository link/content/structure checks, triple-check, and strict MkDocs. Standalone receipts: `uv run --locked python scripts/documentation/audit_readme_agents.py --repo-root . --strict` and `uv run --locked python src/codomyrmex/documentation/scripts/triple_check.py --repo-root . --fail-on-issues`.
- **Hand-pass freeze (folder README / AGENTS):** While a repo-wide manual refresh of per-directory `README.md` and `AGENTS.md` is in progress or results must be kept as-is, **do not** run `uv run python -m codomyrmex.documentation.scripts.bootstrap_agents_readmes` or `uv run python scripts/documentation/enrich_module_docs.py` on shared branches without an explicit decision. Those commands overwrite generated leaf docs; `<!-- agents: curated -->` skips `AGENTS.md` rewrites, and `<!-- readme: curated -->` skips `README.md` rewrites when present in the file head. ## Operating Contracts
### Universal Agent Protocols
All agents operating within this repository must:
1. **Respect Modularity**: Each module is self-contained. Changes within one module should minimize impact on others.
2. **Maintain Documentation Alignment**: Code, documentation, and workflows must remain synchronized. When updating code, update corresponding documentation.
3. **Follow Coding Standards**: Adhere to coding standards defined in project documentation and `.editorconfig`.
4. **Use Structured Logging**: All operations must use the centralized logging system (`src/codomyrmex/logging_monitoring/`).
5. **Preserve Model Context Protocol Interfaces**: MCP tool specifications must remain available and functional for sibling agents.
6. **Record Telemetry**: Outcomes and metrics should be recorded in shared telemetry systems.
7. **Update Task Queues**: Maintain task items for pending work and cross-agent coordination.
### Surface-Specific Guidelines
#### src/ - Source Code
- Follow Python best practices (PEP 8)
- Maintain test coverage at or above the **60%** project gate in `pyproject.toml`
- Update `API_SPECIFICATION.md` when changing interfaces
- Document MCP tools in `MCP_TOOL_SPECIFICATION.md`
- Version changes in `CHANGELOG.md`
#### scripts/ - Automation
- Scripts should be idempotent where possible
- Include usage documentation in script headers
- Log all significant operations
- Handle errors gracefully with informative messages
#### docs/ - Documentation
- Documentation is about Codomyrmex (not tools Codomyrmex provides)
- Use clear, understated language ("show not tell")
- Maintain navigation links between related documents
- Keep examples current with codebase
#### tests/ - Tests
- Follow test-driven development (TDD) practices
- Use real data analysis (no mock methods)
- Organize by test type (unit, integration)
- Include performance benchmarks where applicable

## Agent Coordination
### Cross-Module Operations
When an operation spans multiple modules:
1. **Check Dependencies**: Review `docs/modules/relationships.md` for dependency graph
2. **Coordinate Logging**: Use consistent log levels and structured data
3. **Share Context**: Use MCP tools to pass context between agents
4. **Update Documentation**: Ensure all affected modules' docs are updated
### Conflict Resolution
If conflicting guidance is found:
1. **Hierarchy**: Specific overrides general (module rules > general rules)
2. **Rationale**: Conflicts should state explicit rationale
3. **Escalation**: Document unresolved conflicts in task items
### Quality Gates
Before completing significant changes:
1. **Tests Pass**: All relevant tests must pass
2. **Linting Clean**: No new linting errors
3. **Documentation Updated**: Changes reflected in docs
4. **AGENTS.md Current**: Module AGENTS.md reflects changes
5. **Links Valid**: All documentation links functional
6. **Measured, Not Assumed**: Claims about performance, coverage, or behaviour are backed by recent measurements or tests rather than guesses.

# GitNexus — Code Intelligence

## Always Do
- **MUST run impact analysis before editing any symbol.** Before modifying a function, class, or method, run `impact({target: "symbolName", direction: "upstream"})` and report the blast radius (direct callers, affected processes, risk level) to the user.
- **MUST run `detect_changes()` before committing** to verify your changes only affect expected symbols and execution flows. For regression review, compare against the default branch: `detect_changes({scope: "compare", base_ref: "main"})`.
- **MUST warn the user** if impact analysis returns HIGH or CRITICAL risk before proceeding with edits.
- When exploring unfamiliar code, use `query({search_query: "concept"})` to find execution flows instead of grepping. It returns process-grouped results ranked by relevance.
- When you need full context on a specific symbol — callers, callees, which execution flows it participates in — use `context({name: "symbolName"})`.
- For security review, `explain({target: "fileOrSymbol"})` lists taint findings (source→sink flows; needs `analyze --pdg`).
## Never Do
- NEVER edit a function, class, or method without first running `impact` on it.
- NEVER ignore HIGH or CRITICAL risk warnings from impact analysis.
- NEVER rename symbols with find-and-replace — use `rename` which understands the call graph.
- NEVER commit changes without running `detect_changes()` to check affected scope.
